You can leave the S.S. Anne and come back, as many time as you want to. As long as you don't talk to the captain; once you do that, after you step off, the ship leaves. You can use a glitch to get back on, but that requires Surf and Koga's badge.

Just a tip the rock tunnel has much tougher Pokémon. Lvl 29 dugtrio amd lvl 19 diglet to boost up your Pokémon. I haven’t played in yrs but been redoing it with my son. And watching you’ve vids.
